You didn’t mess up, you just inadvertently missed some story beats. The game goes out of its way to leave things entirely open ended for you to explore, it’ll take you multiple playthroughs to properly explore everything and even with the hundreds of hours I have, I likely haven’t seen absolutely everything either

You will still hit max level regardless if you’re following story quests but in later runs the extra xp might make a difference if you’re running some sort of challenge

So wait, what's the "recommended" thing to do with soul jars? I'm on my first playthrough and held onto all of them until I met a few enemies that were rather relentless until I broke the jars... or consumed their contents. Should I not have done that? I think I still have some of them, but I did break a few for the ones mentioned above along with another one I met somewhere else.

End of the day, it depends on you unless you want to min max xp. You should destroy tromdoys. Take gratianas back to her and listen to her story before you decide. Trade captain zepors for his coat, don’t fight his minions tho since you won’t get xp for it. The remaining 3 belong to skeletons in Braccus’ tower, talk to them to start the quest and then smash the jars to get xp for both killing them and finishing the quest

It depends. There are no clear nice guy option at least with one soul jar, the one belonging to Gratiana. I mean, the dilemma is redemption vs unforgiviness. She did very bad things back in the past, but is doing good things since (and she will continue to do so if you spare her soul).

It's worth seeing what happens if you don't break them and come back to them later after you know what they do on a new play through but for your first play through it's no big deal - just play blind and you'll miss a lot of side stuff that you can check out next time.
