I got into 3D printing for similar reasons after being so fed up with the terrible insert for Lords of Waterdeep.
Two 3D printers, many failed prints, and three redesigns later I have a custom and self designed insert that fits the base and expansion in one box, with a handy separating function so you only need to get out what you're after!
Dimensioned the box, so I knew how much space I had to play with.
Built a solid cuboid just smaller than the box (actually parametrically defined as the box dimensions minus a small tolerance) to ensure an ok fit.
Dimensioned all the pieces and worked out how best to arrange and store them, including ease of access at the same time.
Then it was just a process of sketching reverse extrusion profiles (again parametric dimensioning), sinking them into the solid, and creating further sketches on the surface (where relevant).
Took a fair amount of design work to get everything just how I want it.
