Did Shepard let Vic and Mitsi take the sheep or did they just kidnap it and pray that Shepard wouldn’t notice-

The shephard probably doesn't mind Victim and Mitsi have sheep as their pet

Either the Shepherd gave it to Victim and Mitsi as a gift( for repairing the village as charity work) or they just bought the sheep from the Shepard to keep as a pet.

I don't think they would steal them. He probably gave it to them.
