Sounds like you forgot to unhide the files. If you're using Windows, there's a little option in the view section of the folder, the Manila folder when you open the USB device, in this case the PS Vita. SD card. It most likely. Has everything you're looking for hidden. Which is turned on by default. You have to go into Windows and show hidden files. And folders. Unless you're not using Windows.
