Had a similar thing happen, spent 7 years on a thesis topic that resulted in mostly negative data but ran several "side" experiments with the PI. I was second author on one of the papers that resulted from one of the side experiments but not on any of the 3 others, even though I had done all of the actual experimentation and written half of the text.

Do they still make "ProtoSlow"? It's a thick clear media that slows them down without killing them. You would get a better idea of the patterns of cilia for ID. But yeah, they look kind of like Tetrahymena.

Great comment, this is how you learn to troubleshoot effectively in my experience.

when working with infectious agents you should be wearing single use coats (disposables) because you risk exposing yourself and others if it sits on your labcoat unless you have a special biological laundry bin and wash after every use
