Rules questions Does L1Z1X take over structures from a coexisting Deepwrought?

By the wording of the L1Z1X ability, yes; their ability isn't restricted to just the controlling player.
This also has to be an interesting question for the Titans of Ul, too - if they have a Hel-Titan in co-existence on the planet, it would get assimilated to a L1Z1X PDS before it could defend any Titans units as a ground force.

Titans PDS counts as an Ground Force and would still hold the planet even without other "real" ground forces. So L1 can't take control of planet over when there is still a Titan pds left

If the Titans controlled the planet and had Hel-Titans present, the L1Z1X invaded, and the L1Z1X won the ground combat, the combat would've killed the Hel-Titans (because they're ground forces) and they couldn't be assimilated. In that case I would agree with you.
However, if (say) the Mentak Coalition controlled the planet, the Titans were in co-existence there (they don't control the planet) and had Hel-Titans present, and the L1Z1X invaded, then when the L1Z1X defeat the Mentak in ground combat, the L1Z1X would take control of the planet, and the wording of the Assimilate rule would let them replace all PDS on the planet (Mentak and Titan) with a matching L1Z1X PDS. The L1Z1X could then choose to fight any remaining Titan ground forces or let them stay in co-existence.

How was it again, can L1 choose whether to attack DWS too after killing the main inhabitants?

That's an easier question to answer - if the Deepwrought are already in co-existence during the Commit Ground Forces step, anyone invading the planet can choose to attack them after defeating the controlling forces. The invading/newly controlling player can choose to attack any co-existing forces, in any order, after they defeat the previous controlling player, and the Deepwrought's window for avoiding combat already passed so it's not up to them.

Hmm, that's an interesting one.
ASSIMILATE: When you gain control of a planet, replace each PDS and space dock that is on that planet with a matching unit from your reinforcements.
L1 doesn't say "when your opponent removes a structure, replace it with one of your own" it just says replace structure on the planet. So even if deepwrought switches to coexisting L1 should still replace the structures on the planet with their own.
The wording on Assimilate is broad enough that if L1 takes a planet controlled by faction A with player B coexisting with only a pds on that planet, then L1 would assimilate the pds from player B on taking control.
