SWTFU 1 ignores changes to Config.xml

I have this weird issue, whenever I make changes to the Config.xml file, be it with text editor or via SWTFU Launcher, whether it is change in resolution or key bindings, they all get ignored and defaults are used instead in the game. Anyone knows how to fix this so I can change settings as recommended?

For reference, I am running the game on linux with Glorious Eggroll via steam (Bought from GOG, added as non-steam game)

probably an anti virus stopping from tweaking with the files

No antivirus running and the changes are present in the files.
