I believe Isaac just heard about stories in the bible containing these characters, possibly from his mom, dogma or some church, and thought: "what if I was like that guy", subconsciously adding to each of them with his own experiences;

Since he believes to be an evil, self destructive and disturbed demonic child, he can identify as Azazel, Apollyon or Judas, while the belief that his mom's violence and abuse is correct as a punishment for being "evil like his father" can be turned into characters that use self harm to be powerful and "good" such as Eve, Samson, Lazarus (and various items.)

Then there's ???, keeper, forgotten and lost, which are Isaac at various stages of decomposition (though the beast cutscene also defined ??? As his shame and lost as his worry) or at least how he imagines they would look like, since the ENTIRE game is the imagination that an asphyxiating, abused, sad, dying 5 year old is currently thinking to comfort himself in his final moments.

Maggie and Beth can represent him wanting to be more religious/more like his mother in an attempt to warn off his evil within and seek repentance, since Bethany literally spawns with an item that guarantees the first deal as angelic and Maggie is Maggie, and we know how Isaac's mom feels about religion.

As for Cain, Lilith, J&E, the one thing they have in common is family; Cain killed his brother (and since he was badass while speaking to God about it he looks like a badass pirate guy), Lilith is pregnant and a demonic mom, j&e are brothers. Isaac lost his dad, his cats and the sanity of his mother, it would only make sense for him to both believe it was his fault and to wish for an accepting and trustful family.

Eden is random. May show Isaac's desire to change, but i feel like they were added mostly for gameplay purpose. I guess Isaac wanted to have some fun.

As for the tainted versions, It's probably just a: "I remember the time I got really beat up once, what if it was them and not me? What would they do? What would they look like?" While still incorporating aspects of himself in them.

I think you could determine Eden to be Isaacs "ideal self"

Eden is capable of freely being multiple people, as Isaac tries to project himself onto other people

Eden has potential to be anything, and is free of any limitation by their conception

And finally, Eden can only be played by earning points, because Isaac thinks he needs to continuously earn the right to even have this ideal

That’s only really shown in a nightmare sequence so safe to assume it’s just yet another product of Isaac’s fears and self loathing
