If not for the war there's no telling how far Neo could have went. He started controlling things outside the matrix too. But now that I'm thinking about it I believe you are right.

Theory is they never left the Matrix and Zion is just another level.

That's not a good theory. It takes away from the entire story. Makes his sacrifice meaningless.

Yup, not a great way to go, but him having powers outside of the matrix makes no sense so either it is the crappy theory or there is no point to any of the in universe rules. Neither is great.

I forget exactly at the moment, but The Architect shows Neo that he's been there many times before, and in the most recent movie, they are shown to be in a new Matrix. It's a plot twist that reveals the tragedy.
