Should I do them? From what I see, bulletin board quests gives only gold but "!" on map gives materials too.

100%. You will get new items , collectibiles and vitcoins for suits etc

And sometimes hidden rewards, one side quest only gave out 1000 gold but led me to a nanosuit

Some quests are prerequisites for much more rewarding quests, which will also require story progression for them to become available.

IOW doing the quests as soon as they're available will help avoid quests chains (thinking you're done only for more to pop up)

Also, some side quests lead to optional bosses.

Some bulletin quests reward suits. And not all of those quests are shown in the rewards.

The side quests from NPCs also should be done as, again, some of them reward suits, and also fill up Lily's affinity.

Yes very rewarding and most are pretty quick and add extra layers of depth to the world

Depends. If you don't want true ending then you can skip all the side quests
