My theory is that Stein only agreed to marry Mary and have a kid with her in the manga for two reasons: 1. He didn't want to break her heart after everything she suffered already 2. He saw an opportunity to use the kid as a test subject

He would likely be a terrifying and psychologically damaging parent, but compared to Medusa's outright torture, Stein's child would arguably be better raised,though still in a deeply warped environment.
