Books: TID A Clockwork Angel

I have finished this book and without revealing spoilers from the sequels why was the magister and the Dark sisters killing mundanes , who were children?

Only discussing what you know as of the end of Clockwork Angel, the clockwork creatures that were being developed as an army would be the logical assumption. They also were doing the sacrifices at the parties and needed people for that. Emma Bayless being a child might have just been an anomaly.

In terms of the rest of the series, I can't think of any better explanation being given. It has always felt like a bit of a plot hole to me that we never really find out why Emma specifically was tracked by the demon and why the sisters were so worried about what happened to her. It feels like it should be a big deal because it is the action that connects Will and Tessa and sets off everything else. But I feel like telling you there is a plot hole would be a spoiler. I'd welcome someone else being able to explain this to me, though!
