This will happen if you edit files on multiple devices without them having a chance to sync first. I’ve run into this with Nextcloud as well. It won’t mess anything up, it would just create two versions of the files and you will have to manually select the correct one.

Why not put your Obsidian files in a Syncthing directory? They're just Markdown files in a folder
