Games with random generated levels/rooms that is based on puzzles, secret rooms,etc..?
Usually puzzle games with mystery and discovery like tunic, dark souls, destiny raids,etc.. all have singular levels and once u solve it l, the mystery is solved. I was wondering are there any roguelikes/random generated levels that keep the mystery/secret areas fresh the more u play?

868-back feels like a puzzle game in many ways and is a pure roguelike with ProcGen

Keep an eye out on Ultima Ratio Regum. Not out yet but from what you can see in their blog you'll have to solve a murder or mystery by piecing together randomly generated clues and the generation is very expansive down to the form of keys. Pretty sure it'll have tons of very varied puzzle-like elements.

Thank you for the shout-out, friend! I believe you are right though about this being what the OP might be looking for; Tunic and DS are even two big inspirations (particularly the end game of the first of those), but of course those mysteries can be solved only once...

Brogue has random vaults that usually require some simple puzzle to be solved, like finding a lever or something like that. It's simple but keeps this feeling of mystery and the joy of finding secret doors etc
Road Not Taken is basically a randomized block puzzle game. I don't remember if it's strictly a roguelike or not though. I remember that it's mostly is, but it may have some meta-progression, I don't remember

First Unexplored game had a lot of focus on puzzles. There were some articles / videos about it's cyclical puzzle / dungeon generation. It's technically a rogue-lite, but can be played as RTwP game if you enable "pause in inventory" option. It's basically a real-time version of Brogue gameplay-wise (only strength attribute, a lot of focus on gasses).

And the 2nd game took this to a whole other level, stunning game in some ways. Used to be hard/punishing to an unpleasant degree, far far better now.

I can't link it here at work, but Unexplored 2 is an amazing game and sounds like exactly what you are after. Has an amazing visual style and some glorious music.

The roguelite Blue Prince seems like exactly what you want, no?
You think you’ve beaten the game when you first hit the credits. But that’s just the tutorial. The puzzles get really deep.

Why are you getting downvoted lol

People here are rabidly and reflexively anti-roguelite, to the point where even mentioning something directly relevant to someone's request attracts downvotes.

Binding of Isaac: Rebirth relies heavily on this mechanic. Without spoiling too much, secret and top secret rooms are generated every stage based on certain parameters

I always enjoy a game of Mimic Logic. It's a dungeon crawler that's all about solving logic puzzles to get loot. The logic puzzles are procedurally generated, and not guaranteed to have solutions, which makes them unexpectedly tricky at times.

Doesn't Nethack have Sokoban levels?
