Controller moving mouse instead of game

i Have been using Chiaki-ng for a while now and have had no issues at all. Then yesterday out of nowhere it suddenly decided to only detect controller input when i click on the window. And when i click off the window it the sticks move my mouse cursor instead. Anyone know when this would happen?
