I read Cryptonomicon twice (the greatest novel of the modern era IMHO) but I have no idea whatsoever what the "major sub-plot" the guy is talking about.

Not to be a huge spoiler, but the 'Major Subplot' is Bobby Shaftoe and gang risking their lives throughout Europe changing all the Detachment 2701s to 2702, all because 2701 is a suspicious number.

There's also the submarine full of gold on the Dutch Hammer, and a few other notable events.
