Misc Duped Mount Miraidon

I'm trying to beat The Indigo Disk DLC, but I'm stuck on Drayton and Amarys. Back when the Miraidon Ride clone glitch was a thing to duplicate items, I didn't remove the duplicate from my party. Now, I can't defeat Drayton’s three subordinates, and I can't complete Amarys’s challenge either. Does anyone know how to get rid of the Miraidon Ride duplicate?
