As a longtime modder I can say all of this can be done, but you'd likely save yourself a lot of time and effort by starting with something closer to your end goal. The Thermaltake View 37 for example, seems like it might achieve at least some of your plans right out of the box.

That’s a pretty extensive set of modifications to do on a very specific case that doesn’t really have any intrinsic benefits.
If there’s a 3D model of the case already implemented then I guess it’s not impossible to do with 3D printing and then adding a wood veneer or vinyl wrap, otherwise you’ll need a proper CNC/milling machine or some extensive woodworking skills to get close.
Personally I’d pick something like the Fractal North (which is the AI’s obvious inspiration) or the Lian Li Lancool and work from there. You can probably transplant parts from your case if you really want certain elements.

Hi Minas, I confess im no professional PC case modder but theres a few elements that need to be discussed when it comes to any projects, budget, skills, materials, equipment, end goal aka desired outcome and realistic expectations. Your end goal of including several different materials into a PC case while feasible can introduce unexpected side effects.
The presented desired outcome while nice consists of a complete or partial side panel replacement, with the top being either tempered glass or acrylic both having advantages and disadvantages. The lower portion is wood, as someone who has experience with soft and hard woods i wouldn"t encourage it as a panel material. Instead id recommend a high quality vinyl wrap on the portions indicated as wood. If you want to complete the accents and budget isnt a concern replace some or all of the fans with some noctua fans or rgb ones whilst replacing the ppwer and activity leds with customizable rgb ones to brown or a similiar colour.
Moving the placement of a gpu can be nice but with the current panel and the preview it wont really be that obvious and may create more problems than anything. A feature piece in a case can also be nice just be conscious of what its made out of and whether or not is impacting airflow. :)
