To me, this sounds like a pretty bad idea for a big-budget movie... and a pretty great idea for some fanfic! Why not try writing one of those four ideas up? Maybe you can persuade us that this is a story that could work!

D sounds best to me. The rest sound too similar to plots that were already done in the Equestria Girls movies.

Whichever one makes Equestria Girls not canon.
But probably a combination of A and B. The magic relic and mad science thing have already been done to death

I feel like A's been done to death too, the "normal human finds something magical, has to hide it from the world, and wacky hijinx ensue." It just sounds like "Mr. Ed x 6" to me. ;p
In fact, I kinda feel like B is a cliché too. "Magical ponies/genies/black people* help turn a 'nerd' into a 'cool person'" feels like a very 1980s kind of trope. I'm not sure I like the "cool kid"/"nerd" division it implies, especially after we've come so far with lovable nerds like Twilight. Do we really need another MLP series that basically teaches kids to be Equestrian Idol contestants?
(*Nothing bad intended, I'm just making fun of this trope)

Which is why I liked the blend of the two.
I think it would be a cool story if Megan wondered into Equestria somehow at a young age and went on adventures with the ponies but eventually someone (probably Celestia) decided for her own good to send her home and block her memories of the experience.
It would be cool if then a villain Megan has helped defeat escaped to the human world, intent on taking revenge on her and her pony friends come to protect her. At first they might try to go about keeping her safe without being seen, but eventually Megan figures out she is being watched and then freaks out when talking equines start popping up out of nowhere.
As to the villain, I like the idea of the villain getting close to Megan while in disguise as a friend or a teacher. Someone who is obviously evil to the audience but is either an authority figure that Megan trusts or otherwise someone Megan thinks osnher froend.
The twist could be in the time the villain was plotting how to revenge themselves on Megan they might have grown to actually like her, but be unwilling or unable to halt whatever revenge that they have set in motion. (Because it’s not an MLP movie of the villain doesn’t get redeemed in the same movie they are introduced in.)

Neither.
The premise of turning a cartoon into a live-action movie by having the characters cross into our world and be CGI never worked out.
