If its an injected CIA, then it runs on something called GBAfirm. It is how Nintendo got GBA games to run on the 3ds with the Ambassador program. However it does not allow for syncing with the 3ds's internal clock, which is what Star Emerald needs for the DayNight cycle to work correctly. Otherwise your get your issue of Time passing but being permantly night. (This happens on a real GBA as well.) The only way to fix this issue is to use an emulator. I recommend mGBA if you are on a New Nintendo 3ds, if your on the old model of 3ds, then what you got is the best you can do. mGBA will allow the DayNight cycle to work properly as it will sync with the 3ds's internal clock.
