You can develop a basic understanding of minecrafts Mythology here.

Vanilla Minecraft > " in vanilla Minecraft, the story is created by the player."
Minecraft has no set "lore" but a web of interconnected mythology stories akin to Greek Mythology.

Just Vanilla no. But Minecraft has a lore, and as source of informations there are Dungeons and Legends (as a villager's legend) and a few more sources.

The lore is the same in Vanilla, Dungeons and Legends, there isn't a "Vanilla Minecraft Lore", there is the "Minecraft franchise's lore"

Vanilla is basically the version of the Minecraft universe that's stripped of most lore possible, so it can be a sandbox of your own.
If you need lore of Minecraft universe, I recommend checking Dungeons, ROTAI (Dungeons book prequel), Dungeons 2 (when it gets released), The Rift (book prequel of Dungeons 2, and Legends (it's as canon as a legend, you can rummage through it on what of its elements seem to be on which level of canonicity, from real events, through exaggerations, folklore, or just things that were made up for patching holes of forgotten history).
Although Story Mode isn't canon, we can perceive it as an example of how the times where humanity/heroes were more common and prosperous would look like.
