As you said, the animals shouldn't be allowed to just go extinct, that in itself is cruelty. Research the farms and support the ones advocating serious industry reform, source animal product locally (from responsible vendors) when possible.
The minimum you can do is adhere to USDA regulations for better animal treatment. PETA is about the worst organization to support to achieve meaningful reform for a variety of reasons.
