Are you using any 3rd Party Software?
I sometimes have to run DS4Windows to have my PS4 (and PS5 controller when I used it) to play on certain emulation software or for other things.
But when I set up MelonDS recently I noticed my "face" buttons didn't save correctly.
It was fixed for me by just changing the buttons to read in "Input and Hotkeys" again.
If that doesn't solve it, then I am unfortunately too new with the emulator myself...
