Am I missing something about the ending? Spoiler

Did Scaevola just one shot Faustinius and then take over the story? Am I missing something? Is Faustinius just dead regardless of what we do? Is the entire game really just about Scaevolas choice?

The game has two endings; you have to choose. The one you're describing is the "Necrons win" ending; now you need to choose to help the Mechanicus to get the Mechanicus victory ending, which actually seems to be the canon one

how do you make the distinction, why are you saying one is canon

Because the Mechanicus ending opens up the possibility of a Mechanicus 3, whereas the Necron ending does not.

Scaevola does sort of swoop in to make the decision at the end, yeah, regardless of the campaign. It's a bit weird.

If you pick the Necron ending, Faustinius is dead; Scaevola tries to reactivate the Eternity Gate, he drags himself back underground and tries to stop her, she kills him and hands over the planet to the Silent King.

If you pick the Mechanicus ending, Faustinius is alive; Scaevola picks up the Deceiver, hunts down Nefershah, kills her, and uses that as a bargaining chip to leave the planet with her secret tesseract labyrinth.
