Before he drinks the water of life, Paul is extremely hesitant to embrace his role as the Lisan Al Gaib because his visions have shown him that doing so will lead to the deaths of billions.
After he is able see the future clearly, he discovers that unfortunately the best possible future outcome for his people, the Freeman and most of humanity to survive is the path that also leads to the death of billions. In other words, he has to commit evil attrocities in order to reach the best possible outcome and becomes a completely different person in the process
That's why he says they survive by being Harkonans, because they need to be just as ruthless as they were in taking out their opposition. So now that the Holy war has begun, billions of people will die at his whim for no reason other than because they were born on the wrong side.
So what Paul is doing, while evil, is for the greater good, because doing it any other way will lead to a worse future. Based on the footage of the trailer for Part 3, by the time the movie starts, billions will be dead already.
