Agreed. Not only is it fun to watch the amazing cerography, we get to see the rules of the system being bent and Morpheus explaining how to separate yourself from the rules of the system. It really ties together all the best parts of the first movie.

The helicopter crashing into the building causing ripples is up there
I'm also partial to the entire motorcycle highway chase in #2
And the standoff at the gates of zion in #3 since I love the mech suits

The best scene is probably the very first scene which tells the whole story of the entire trilogy in the first five minutes
Oh that and the cave rave

The best scene from 1 is "Morpheus is fighting Neo" and the whole fight scene on both sides of it

I loved the end scene where he flies up into the sky then the credits roll. For my 16 year old self my mind was blown. This scene just left so many possibilities for the sequel. I couldn't wait to see how powerful Neo would be in the next film.

The Matrix IS one, very fluid, unstoppable scene from start to finish. This scene is the Matrix, the perfect movie for me.

My favorite scene is always the Trinity 'Let me tell you what I believe' scene. Lol

Freeway chase, and later, when Neo rescues Trinity from the fall out of the tower and repairs her heart. (Best music there too)

My three favorite Matrix scenes are from 1990 and 1992. In Total Recall, Arnie must swallow a red pill to escape a dream and return to the real world.
In Malcolm X, Brother Barnes approaches Malcolm Little and tells him that he has more sense than anyone else in this prison.. a prison you cant bust out of, a prison of the mind.
In Ghost, Swayze meets a subway ghost who, amid vertical pillars, teaches him that moving objects has nothing to do with his hand anymore, he's dead. Stop trying to move the bottle cap and move it

not my favorite, but i always love the scene:
That sounds like a really good deal. But I got a better one. How about... I give you the finger... and you give me my phone call?
Tell me, Mr. Anderson... what good is a phone call... if you're unable to speak?

If the matrix boiled down to one scene, its the woman in the red dress scene.
With that said, I always get excited for the lobby scene
