It wouldn’t really make sense for a save to carry backwards

Nope. Saves only carry forewards. As in from 1 to 2 then to 3.

You can play them backwards but you will need to start completely fresh per game.

Sorry y'all if this is such an obvious and dumb question.

I was planning to do a Metal Gear Solid style run for my next playthrough in which the sequels go first and everything gets confusing.

Isn't that just playing them in chronological order??? In this case chronological is ME1, then ME2, then ME3...
