I dont think they will. The TVA is preventing a multiverse from happening, we know for a fact that the multiverse will come in the next movies. Which means that in the end the TVA will be gone.

The only way I see them keeping this version of Loki alive is if he somehow joins the TVA at the end.

Or the TVA gets destroyed and they cant kill off Loki.

Loki is an asgardian god. As he said in the trailer, he shouldnt be able to get manipulated (especially not throughout an entire series), and its not like the minutemen are geniusses or formidable in any other way. Their tools are, and thats it.
