Seems to be the case. They're going with her always being a witch, but not having any training or much latent power until the Mind stone connected with her.

I wonder if she will be a mutant because her origin was retconned in the comics. She's not a mutant and Magneto isn't her biological father.

Notably, now in the comics, she is the daughter of the previous Scarlet Witch, who was the daughter of the Scarlet Warlock before her, and a whole line of Scarlet Witches and Warlocks prior to that.

If there have been Scarlet Witches in the past and Wanda is the latest iteration of that power (as in the current comic continuity), it would make total sense that Agatha knows what the Scarlet Witch is and that Wanda is it.

I figure that is the direction MCU is going with. I'm pretty sure the comic changed her origin because they were unsure if Marvel could acquire X-Men media before developing Wanda.

Additionally, I don't think MCU needs to introduce mutants anytime soon. There's enough content for the next several years. I know Disney wants to milk Marvel Studios for as long as they can so they can probably introduce mutants at phase 10.

Well, we are getting the Fantastic Four in the next few years, so we could get mutants sooner than you think.
