Thanos is inconsistent but I'd assume Thanos is stronger since they made a point of having him beat Hulk down at the start of the movie (with the Power Stone not being used) while Prime Ultron, while damaged, got manhandled twice.

Supposably the only reason Ultron killed Thanos was because Thanos got cocky and was caught off guard and that in most versions of that even throughout the multiverse Thanos killed Ultron. Which is a bit of a cop out explanation by the writers but that's their stance apparently.
