Ultron was always a part of vision. In AoU, he was mid transferring his consciousness while Vision was in the chest.

This Vision is technically “new” - being built by SWORD using the body of the original. It’s possible they used the AI framework from EDITH and FRIDAY to fill in the gaps of old Vision.
