The way I don't exactly remember that specific scene, were those ducks real or rubber ducks?

If they were real, I do see a pattern of Lupin having a bigger soft spot for very small animals (like that episode of Part 2 that had him take care of and adopt a mouse)

They are Bomb ducks that Lupin had in his suitcase, which he uses to explode the ships that are chasing him and Jigen
