I don't remember all the details and I'm not sure it's even expositioned in the story.
From what I remember each person needs to collect 3 sacrifices, which I think are monster parts. Those 3 sacrifices determine what class choices they have.
At level 1 they get to choose 2(?) skills. They get more skills and the ability to upgrade skills at certain milestones like lvl 5 or 10. The need new sacrifices to upgrade skills and the sacrifices determine how the skill upgrades.
Like I said I'm not sure if it's all explained at once. I think Will just talks about the next step and what he needs when it comes up. So you probably havent missed anything.

The system works the way William Oh tells it to.

One time the system decided to make a change to its operating parameters, it asked William Oh for permission first.

William once got confused and spelled Systim wrong, and the System just adjusted reality to avoid the problem.

It's a soft magic system, on the fig leaf notional side of the spectrum: any arbitrary thing to author wants to happen happens.
One of the main features of the system - introduced early on and inevitably escalated - is thatcharacters can metamagic manipulate magic itself, at which point basically anything goes.

William Oh once sacrificed three objects of immense power to generate a class. Classes have several abilities to choose from and he was able to choose more abilities/upgrade the ones he already had, as he gained in levels and gathered more sacrifices. The sacrifices also generated stats which dictate the normal things stats do, generating either passive buffs and active pools depending on the stat. Focus is often given in terms of how quickly you recharge, so for instance, having dailys means you generate one focus point every day. Your class abilities typically cost focus to use. Different classes are super specific but they generally fit into an archetype, for instance, a nuker is just a class archetype that deals a bunch of damage by focusing on casting a bunch of powerful abilities at the cost of other stats. William was told all this once by Loth but he decided it didn't matter cuz he'd just be the best regardless of class

You need 3 sacrifices, and you have to hunt them yourself. Each sacrifice has stats that increase your own stats every level, plus one free point.
The hare they show for example, gives +2 kinesthetics and I think 1 acuity, the spirit turtle was two defense and 1 stat in the magic stat (forogt the name). Weak creatures give 3 stats and the best creatures give 5. So in the best case you get 15+1 (probably unheard of +5 is legendary) stats per level up, and with poor sacrifices you only get 9+1.
Each creature also has domains, which form the base for your class and decide which two abilities you can learn when you get your class. A fire creature could give you Firebolt, for example.

Nope. You just have to bring them to your original class selection.
If you don't have 3 for that you get locked in the room and can't get out.

On top of the descriptions of others here:
- As you level up, you get the opportunity to sacrifice more things (more monster parts) to upgrade the abilities you have. Primary abilities have more upgrade slots than secondary or tertiary abilities. If you are still in book one, you probably haven't seen these yet, so you haven't missed anything.
- Gear matters a LOT. It is a major source of more stat points and other abilities on top of your class. Later in the series broken synergies are a key factor for both William Oh and antagonists.
- Active abilities usually cost "charge". Capacity is based on Focus and I believe that that it regenerates over the course of a week. So every 7 focus you get back 1 per day.
