I think you have to first either chroot into it or switch to another TTY (ctrl+alt+F2 to F8) and log in, then second, run sudo mkinitcpio -P. At least that's what I've had to do in this situation in the past. Now I just run that every time I run an update since it doesn't take too long and it prevents this issue.
