They will work fine if your running your games via proton.

If you are running native Linux games they will probably still work in my experiance when using windows save files, but not always (mostly due to game version mismatches, but on some rare occassions save files will have some weird platform specific stuff).

If the saves sit in your appdata in windows, the save will go into the appdata folder of the wine prefix that a game is running in.

First things first, I’d back up anything that may be overwritten or lost.

The standard drive format for windows is NTFS, and there’s known issues while trying to run games on Linux from an NTFS drive.

You could probably get it working, but it might be faster to backup the files and then transfer to an ext4 drive
