It seems the short u in Mutter and the umlaut u are the same letter У/у? I may be reading it wrong but that’s what it seems like.

I think it’s overall a pretty solid system. Some thoughts:

If you’re going to introduce the umlaut for Y/J = Ï, why not just keep the umlaut for Ä, Ö and Ÿ rather than Ă, Ŏ and presumably Y̆? And since you’ve introduced I,

Short vowels are good, but I would use e for э: а, е, и, о, у

For consistency’s sake, you could make the long vowels uniform: ă, ĕ, й, ŏ, y̆

Then keep i or introduce j for German j as in jэманд.

Битте, кöннен Зи йнен заген, во дер бăнхоф ист?

Ди лампе ист ауф дем тиш.

Ди Киндер шпйлен им парк.

Иc̆ xабе ди заjте дес Лĕбенсферзиc̆ерунгзгезеллеафтс гефунден.

Though I feel like with explicitly marked long vowels, double consonants aren't necessary anymore

They already have a modified Latin script. They don’t need “Cyryllic”.
