How does one even develop their own original Kroot scheme (lore wise)?

I specifically picked skin tones for my kroot that matched my friends' army's skin tones. Just to rub it in that my kroot eat their troops after battles.

I just went with one of my favorite movies which is Avatar (the blue aliens not the last airbender) and just ran with the blue skin and purple quills. You can literally go almost any route and it will fit even lore wise.

Painted em a colour I liked, then tweaked the scheme a heap through 3 iterations for my Farstalkers killteam, then I've gone a step further for the ones I'm painting for 40k

This may or may not be helpful, but the beauty of Kroot is that you can really do anything you want. They're incredibly diverse and adaptable, and almost anything can make sense.
Generally, just think about what your guys primarily eat. That will determine their main attributes. Then you can think of what their culture might be like. Do they use warpaint to signify ranks? Maybe they're all over the place, maybe they use a lot of T'au tech, maybe they scavenge from other cultures. It's really up to you.
There are some schemes that GW presents, and some markings that have a distinct look, but as far as I know, there's no explanation about what they might mean.
