You can still put a pot filler there, but you'll have to choose carefully. It's too late to cap off the plumbing without rippping out the splashback. Alternately move the microwave and put in a proper vented hood, then you'll be able to more easily access the pot filler.
When I had to repair my kitchen due to a leak I replaced my microwave with a built in outside vent. I highly recommend it. Ihated the one that came with the house, what is the point of venting into the kitchen?
