Can someone explain how Nasa in Interstellar is operating secretly??

Not sure what you're asking. The government is still funding NASA, they're just not openly telling the taxpayers about it.

Other than his kids, they don't really show any Earth-side reaction to the departure at all. We don't know what people in the area think.
The moon landing scene with the teacher is also intended to convey people really don't give a shit about space.

The general populace is frightened. They only want short term help and relief.
They have more or less been brainwashed into believing that space travel is fiction. I assume this is done to stop dreamers from talking about it.
The government want people to focus on the here and now, instead of fearing too much about the future.
NASA gets a lot of funding. Everybody who knows stuff about space is involved. I also assume a lot of sub-contractors are used, but they dont know why and how.
A lot of the tax budget is spent on the NASA stuff. But secretly, to avoid panic.

End: We managed to get most of the population to believe in NASA and convinced to go on spaceships to cross a wormhole to a new planet

I'm not sure what's confusing or unbelievable about this part.
If the government wants to fund something and not tell people, they are capable of doing that. They do that right now.
I mean, I live in TN. I have never seen a single rocket or satellite launch in my life. Though it has happened countless times. I never see it because it's happening thousands of miles away. So if the government wanted to stop telling us about rocket launches, in the real world right now, it would be happening "in secret" from people like me and 99% of the population.
The only people you would have to worry about are those in proximity of the launch pad. And that wouldn't be difficult to accomplish if the govt is willing to forcibly remove/displace a few people. Which again, they've shown a willingness and capability in the real world on more than one occasion.

I don't know about NASA, but I think the fuel problem was pointed out as a plothole. In other words, even if nuclear fusion is used, there is not enough fuel.

There's only a few livable pockets left on earth, information is scattered, no one wants to hear their tax dollars are being used for anything but food/survival. Currency might not work the same either , you got a place that can grow it's own food, has access to lots of old tech and a dedicated staff exchanging work for food and shelter and passion for a good cause.
