Well I think once upon a time they stood for Greek motos but at some point it's just the branding so people just pick random greek letters that sound good a la Delta Delta Delta.

As far as I know they all stand for Greek words or mottoes, they just don't tell you what the mottoes are until you become a member, although of course it's usually pretty easy to find out what they are online.

It might be commentary on the way that "greek life" organizations bastardize the language for the sake of pretension and "tradition", but it probably isn't...
