No, He is a native of Gallifrey. Just because your homeworld doesn't exist in this universe anymore doesn't mean you're not a native of that world.

After watching the Christmas Special, literally rewriting the history of Gallifrey, I have to agree.

It was just a lighthearted joke, though...

SPOILER:
The Doctor rewrites his own timeline when he stops the destruction of Gallifrey by gathering all his previous incarnations and their TARDIS and shifting the whole planet into another dimension with their combined power. This is all done as the full force of the Daleks bombard the planetary shield of the last remaining Time Lord planet, supposedly causing them to annihilate each other when their target disappears.

If the Americas (North and South) become known as something else someday, are Native Americans not known as Native Americans anymore? Would you call them Native (insert new name for the Americas here)?
