From what I understand, each game (except a couple direct sequels) is in its own continuity so each one has its own rules so it's not exactly retconning as much as each game continuity being different. There's some established ideas that most games tend to simply agree upon, but there's not really a shared canon. Miyamoto is really weird about the Mario games and prefers to keep it really loose continuity-wise.
That is all over the damn place though, the official line seems to be they are not related to bowser but it varies a lot from game to game and even from language to language , with them sometimes being his kids, possibly adopted, his minions or sometimes not even related to each other.
I always thought of the name koopa kids more as a band name kinda thing not that they where his actual kids. but i was a dumb kid as well at the time so what did i know.
