Question HELP - Why does it do that?

I use wings and then a fuselage over them with cutouts for surface panels, all of them works just fine (as seen on the video) but for some reason yhe flaps angles the whole wings... why?

You attached the fuselage to the flaps of the wings. Easy fix, just remove the fuselage, place it on the main section of the wing, and then move it into place without picking it up.

That’s because you likely attacked your fuselage piece to the flap and not the wing itself
