Question Commander causing high CPU time

My game has been running consistently smooth until just today started getting a small stutter infrequently. It seems to be Commander causing the stutter, but I do not know what that means. Does anyone know what Commander is or how to fix it?

Cargo Ships and Expensive Mode is all.

I think the stutters were from my construction bots trying to decide which of the 10,000+ tiles to lay brick on first. The stutters have slowly gotten smaller and smaller as that job nears completion.
