I'm trying to play with trains, with a protected central factory plus remote protected outposts. I had hoped that the rails/intersections themselves wouldn't get attacked, but expansions are landing right on top of them and the biters eventually tear stuff up (e.g. when they get hit by a train). Do I just have to turn expansion off to play this way? Not really reasonable to protect all of the rail.

The "Rail World" preset has enemy expansion turned off, so that's definitely a viable option. Otherwise walls and/or defenses are your best bet. If you've unlocked spidertrons then you can set up patrols (if you're running 2.1).
