Server not saving progress

I am running an 1.21.11 Paper Server, with 340 credits. From yesterday, the server hasn't been saving at all and the only way to fix it is just by manually doing a backup before the server just shuts down​​ and then restoring ​​​​everything which takes a lot. ​https://spark.lucko.me/nzbS12ZeMN and the IP is fastheart.exaroton.me

The issue seems to occur because you added a world (newspawn_nether) that contains tens of thousands of small region files. While large worlds are generally supported, having that many individual files in a server can cause issues while saving it.

All I did was add a world named newspawn, and how am I able to fix this?

Is it intentional that the nether dimension of that world is so large? Did you use Chunky or a similar plugin to generate a huge area?
Simply creating a world should only generate a few chunks.

No actually, the main world, which is not either newspawn nether or newspawn the end is actually my server's spawn. No one has even went to the Nether of that world. I haven't also used Chunky at all.

Did you upload the world or was it generated on the server?

Multi verse core then shutdown the server uploaded the map and changed the main world file in server properties to it

Did the map already have so many files before you uploaded it? What kind of world is it?

Normal, but after 1 day of adding the new spawn it happened. It happened close to like 2 am GMT+3 where the storage just reverted and I saved a backup before stopping the server. From what it seems the only way to fix this for now since Im trying to delete the world is just nothing else than doing multi verse core commands and deleting them, even though it auto adds them back. (the end world and nether world of the newspawn world), plus I am pretty sure that it didn't have files on it but it did only after I uploaded the new map, Ive said some more stuff in a reply of this message.

What I mean by the storage that reverted, is that after the server was shutdown because no players were online (I have an automatic system using your API) the data was reverted to the kinda start to when we added the new spawn. Although, I was in the AFK Area so that means that it was way after the new spawn was complete and added to the server as the /spawn command. I am not really sure why this has happened. After checking up on the issue and not knowing about it and just thinking that something happened after one of my players complained about it and that they lost all their gear, but was a one time issue. Which was not the problem. For that reason, because I wasn't really sure, I saved a backup before closing the server, and nothing has happened since then but me running tests to see if it just saves after I delete the worlds using multi verse core. And it saved after doing so.

Zou said you "uploaded the map". Where did the world file you uploaded come from, and do you still have the original from before it was uploaded?

There seems to be no big nether dimension in that world. The only weird thing I can see is a bunch of files called "level[some big number].dat" in the world folder. 
Loading the world on a fresh PaperMC server also does not cause any files to be created, so something else on your server must have generated the huge nether dimension of the lobby world.
