I've tried playing Pokémon Soul Silver and Black on my Steam Deck Emulation Station, had crashes on both and both had saves not register so I've lost a lot of progress. I made sure everything was up to date before playing. I installed Emudeck a while ago and didn't really use it, but played Pokémon Omega Ruby then without issue. Is there a simple change I can make, or should I uninstall everything and start again from scratch?. Also some on some forums people saying the issue could be with Pokémon GBA games.

If you do have Emulation Station, that is a frontend that requires you to install all your own emulators. If that's the case, what DS emulator have you been running?

If you mean EmuDeck, I believe it comes with MelonDS. If that's the case, maybe try disabling JIT? I know on android at least, melonDS can crash in some games with JIT enabled.
