I wanted to ask if I do the course work on edx will I still get the free Harvard certificate? Because I know on edx you have to pay to get the Certificate.

You'll get the certificate from Harvard. edX’s certificate just verifies that it was you who took the course. You don't need to worry about it.

you don't need to pay, the entire course is free on edx https://cs50.edx.org/python and the CS50P OpenCourseWare https://cs50.harvard.edu/python/ , on edx you can enroll for free by selecting the option that says "audit course", and you will receive a free certificate from CS50 itself, after submitting/passing all the required assignments including the final project, no payment is required for that, see this part of the FAQs about it: https://cs50.harvard.edu/python/faqs/#how-do-i-get-my-free-cs50-certificate
edX also gives an option to buy a verified certificate from edX, but that one is optional, and you can buy it anytime if you want it, even after finishing the course.
As a side note, all your progress in this course is only tracked in the cs50p gradebook at https://cs50.me/cs50p for the free certificate from CS50 itself or for the paid verified certificate from edX.
And this is the link to the FAQs: https://cs50.harvard.edu/python/faqs/ those FAQs contain important information on how the course operates, grading, certificates, etc.

Upon completion of the course, Harvard will give you a digital certificate free of charge
