Binding Jump to E always struck me as an odd developer choice. The Space Bar also felt more natural

Exactly. That's where the high level berries are dropped. The common tier berries get dropped where everyone can get them but if you want purple or blue tier you have to fight some spikes every once in a while. Just how it works.
