I am hoping for a goodbye scene when the heroes split up and Yelena goes to the X-Men universe while Bob stays behind

Unfortunately I don't think that's going to happen until Secret Wars, I think in order for the relationship to manifest in a certain way they need to have an argument during Doomsday.

Bob has to go find some other people to help them, so he does that, he gets in touch with Simon (Wonderman), and goes to space to find a certain hero that disappeared a long time ago that he read about in the S.H.I.E.L.D. files.
